I'm sorry you've been faced with this worry :-( I don't know anything about
the defects you're describing, it sounds like very technical terms to give
it to you in. Have you been offered a consult with a specialist to explain
it better and answer your questions? That would seem an appropriate course
of action.
I understand your reluctance for the amnio, and think I'd feel much the same
way. I thought though, that the risks of m/c went way down the further you
were along (of course technically your risk of m/c is 0% because m/c is
defined as the loss of a baby before 20 weeks). It may still be an option if
it meant your baby could be given better care, i.e. if it affected your
decision on which hospital to deliver at, if your baby required prenatal or
neonatal surgery they & you could be better prepared. But since I don't know
anything about the condition you're describing, it may be completely
irrelevant.
IMHO I think it's unfair of them to give you a vague possible diagnosis and
throw medical jargon at you without being there to answer your questions.

is, given these factors? Is the doctor right? Should we worry?

Does anyone know the chances of this number (2-3) of defects of these
sizes
at this "age" closing spontaneously either before or after birth?

(We won't do an "amniocentesis" because of the small chance of
miscarriage and because we wouldn't consider an abortion whatever the
circumstances.)
